Is there a way to remove links completely from any text, meaning that the link is deleted when the document is generated?

If it’s from HTML services you can write a service that convert MHyperLink to MText. As a starting point you can use this service that change link targets.
It’s the links inside the documentation of the selected architecture.
So you will need to create your own service as show above.
